I wanted to use iframes for my navigations so I only need edit 1 file if I wanted to change something. But I heard this will hurt my SEO. Is this true? If yes, is there a work around?

It will hurt your SEO badly as SE bots can't read content from frames.
I suggest you use includes instead. Any server side language will allow you to use includes that will allow you to change your navs from 1 file only.
However, if you insist on using iframes for your navs, then create a footer that will include your nav links as plain text in the footer of the page. This way, the spiders can still follow the links.
